I think that in the clubhouse in No More Baths they had some beat-up old cards

If we are doing TV shows too, I have a few too add (off the top of my head):

Sh*t My Dad Says - Scene filmed in a card shop
Mike and Molly - Molly's, mother's, boyfriend brings Mike a pack of Upper Deck (appeared to be an early '90s release)
Family Guy - Baseball cards mentioned in a couple episodes
How I Met Your Mother - Ted's boss (Bryan Cranston) has a triple signed Pete Rose baseball that Lilly steals.

in the Seinfeld episode 'The Wink', Kramer goes to a sports memorabilia store to try & sell an inter-office mail envelope signed by Don Mattingly, and ends up selling the birthday card inside that was signed by the entire Yankee organization. so not exactly a 'baseball card' per say, but close!

Goodwill Hunting, there are what look like vintage red sox cards on the wall and behind the desk of the character played by Robin Williams.

Just saw Comic Book Villains and at the end there is quick mention of cards and how they were more valuable than these million dollar comics that most of the movie is about.
Was pretty decent.
