I think it's pretty clear Bonds was the best hitter of the 1990's.*
The best CLEAN PLAYERS for me would be a tie b/w Frank Thomas and Ken Griffey as they seem to have the best balance b/w both high totals and high averages and were consistently good.

Not saying he wasn't good, but he's FAR from the best of the 90's. For a guy w/ the most hits the the 90's (your case for him), his career best OBS was 409, & he only eclipsed the 400 mark 3 times in his career. Best finish in MVP voting was 13th.
